VP Senator BCM

Have been moving the wiring on a VP senator cut and extended the engine fuse box harnes and moved it into the cab behind the dash and have removed the ABS wiring and the AC wiring and am getting the engine harness modified to run a ls1 PCM. Now being a high class it has a lux BCM, I have managed to get the two fuse boxes powered up again and can get dash lights, and trip computer stuff so I gather the BCM is working. Now for some reason the rear courtesy lights can be turned on the front map lights along with the climate control screen work, but when I hit dome in the cluster it doesn't work along with the power windows. The immobiliser remote has been lost but have it turned off in the passenger door. (Currently trying to track down a tech1 so we can link the new key fobs) what would be stopping the bcm from working on some things but not others? Very limited info on the VP BCMs
