I have a 3 bar map installed does it matter if I select it as being 2 bar?

Yes! You MUST set the flags to match the sensor.

Yes it is. If you are not intending on running more than 14psi change it to a 2 bar for 10kPa resolution.
The ECU interpolates between cells so its not like a solid jump between cells if you have it all nicely smoothed, 20Kpa is enough for a pretty reasonable tune.
