i would recommend trying to get the flash tool to connect first, if you can do that and successfully download a bin file then i'd look at tunerpro settings.
in the flash tool preferences you need to firslty select the right com port which is com 3 by the sounds of it .... then select the interface type your using and the car your connecting to, this should automatically set all the preferences you need.
then close the preferences and see if you can connect to the ECU with the ignition on... it should show you what it has detected it as in the info window and if it does or doesnt work.

In User Preferences/ Vehicle, what other options are in the drop-down.
Try disable BCM Chatter.
Since this is fairly new to you, maybe try to connect to TunerPro first, as you are more accustomed to it...

Under Interface Type, select Use Plugin.
Then select TP as options for Data Acquisition and Emulation.
