New to tuning and a few questions

Hi everyone..
Have been on here for a while now reading through all in info and trying to teach myself to tune my car a manual VY V6 with an L67 motor. Currently its running the NA flash based PCM and I'm having a few issues.
I think that I will need some help in the way of remote tuning as things get on but I would like to try and at least have a car that will idle and possible drive that will get me by until I fit my new fuel pump, intercooler and new exhaust.
I'm currently having a few fault codes that relate to the auto trans. I thought that I have set everything to the manual trans.
I have set the manual trans option and under the high res reluctor vss option I have this set also, am I missing one ??
Also does anyone have a basic tuning guide for tuning with a MAF ?? any tips would be good.
I can post my bin file if it will help and im using the VY V6_$060A v2.6 Enhanced xdf
and ADX im using is VX Engine and trans TP5 V104 yoda69 edition
