I would like to know what effects to engine performance and tune does disconnecting the gearbox from the ECU have?

It depends on the ECU and the gearbox.
Early delcos only used a speed sensor to tell the ECU (more correctly the ECM) how fast the car was going. Disconnecting that hardly had any effect at all.
More modern Delcos (PCM) controlled various parts within electronic autos so disconnecting them would mean the autos are not being controlled at all which would lead to shifting issues or even not forward or reverse motion whatsoever.
To get anymore than these extremely oversimplified examples you would need to provide more details.

I am using a welcome 808 auto ecm with a manual gearbox and mechanical speedo

about the only thing may be without a speed sensor you may have it stall after a long decel when you push in the clutch and no lean cruse. is it a conversion into an older car? some speed sensor options are available for conversions to help in this aria.

The 808 (as well as the 082 and 305) were not specific to either auto or manual, the memcal is specific to manual or auto. If you have an auto memcal and are running a manual there are things like idle speed that are affected. You can buy vehicle speed sensors to fit to the gearbox and then fit the speedo cable to the speed sensor from places like V6 Conversions or Marks Adaptors.

I am running a series 2 VP V6 and T5 in a 1994 Holden Rodeo it returns 8.6 l/100km without the speed sensor connected
