Right so I have done a bit of research into all of this.
Im pretty sure the following is done when the 'unlocking' occurs:
1) The ECU is pulled apart like you have done, and they use a glitcher (such as chipshouter) to bypass chip security and dump/edit the CPU.
2) Once dumped, they can modify the boot code to accept non-encrypted flash, they then write that back in and all done.
